Yeah, that's what I meant when I said /usr/lib earlier, weird brain fart there.

Nothing stands out to me.  :-(  You don't see Tomboy running in your
notification area?  [Note that when running from the command line,
Tomboy isn't run as a panel applet but instead as a notification area
icon, so your panel needs to have a notification area.]

Do you still have Ubuntu's Tomboy installed in /usr?  You'd see
/usr/bin/tomboy and a /usr/lib/tomboy directory.
