What --prefix did you use when you ran configure or autogen? On
Ubuntu, I usually use --prefix=/usr so that it will overwrite the
system-installed Tomboy.
You may need to delete ~/.tomboy/addin* if your addin configuration is
messed up. This will reset your enabled/disabled/recognized addins to
the defaults (assuming Tomboy is installed properly).
