Yes, notebooks are transferred.  A notebook is just a special kind of
tag, and tags are included with each note.  Ubuntu One just doesn't
currently show any information relating to notebooks, as far as I
know.  But the information is still there, and should sync properly
between your different Tomboy instances.

If it's not working for you, please file a bug with specific steps
needed to reproduce the problem.  But it should work. :-)
