In addition to what Paul says, there is a hidden preference to
increase the number of notes in the menu. Copied from an older mail to
this list:

Since the menu *also* shows all open notes, if you want to pin a note
as Paul suggests, just open it up using the Search All Notes window,
and then pin it from the tray menu.
Paul: I think this might not be covered in the Tomboy manual. A quick
scan didn't show any info about the tray icon or its menu.
