I do not know how Tomboy negotiates window placement with the Window
Manager. Normally, the application suggests a placement, but the window
manager is free to comply, or to use any other location as it decides.
I remember having a seen a configuration option (was it somewhere in the
CompizConfig configuration manager?) where one may asks the window
manager to pile up newly opened windows nearly together. I'm not saying
that this is the cause of what you see, but I'll check in this area.
